9/11 Across the homologues we examined, RcaTs that form tetramers or larger assemblies are toxic and occupy distinct phylogenetic clades from non-toxic, dimeric RcaTs. This links differences in toxicity to an intrinsic protein property: the capacity to oligomerise.

7/11 Together, our findings support a model in which methylation promotes msDNA disengagement, exposing the previously occluded dimer–dimer interface. This allows RcaT tetramerisation and activation, coupled to retron complex disassembly.

6/11 All these assemblies form through the same dimer–dimer interface (a), which was occluded in the intact retron complex. Mutations that disrupt this interface abolish RcaT toxicity (b), showing that assembly beyond a dimer is essential for its activity.

5/11 We next examined RcaT after release. It forms tetramers consisting of two stacked dimers, with additional dimers stacking to form higher-order oligomers.

4/11 In these assemblies, RcaT directly contacts the msDNA methylation site (a). Methylation promotes complex disassembly and partial release of RcaT (b).

3/11 Our cryo-EM structure reveals RcaT encased as an inactive dimer within a four-component core retron complex that can further assemble into filaments.

Our findings demonstrate how retrons respond to single-site DNA modifications and reveal how the same bacterial defence effector can diversify its toxicity during evolution.

Mechanistically, T7K’s C-terminal DNA-binding domain steers this activity towards DNA/RNA-binding proteins (building blocks of most defense systems). We map phosphorylation of Retron-Eco9 by T7K at critical residues; single phosphomimetic mutations at these T7K-modified sites abolish defense.

This function was missed for ~50y b/c T7 biology was mainly explored in lab strains w/ few defenses. Our infection assays in natural isolates show strong phenotypes for T7K; it allows T7 to infect strains that carry diverse systems but share no common one, through a brute-force deactivation strategy

Most known phage anti-defenses proteins block a single system. T7K is different: a hyper-promiscuous, dual-specificity kinase that phosphorylates nearly all host proteins in a short, early burst in infection, with no clear sequence motif.

Overall, we demonstrate that specific microbiota compositions affect the fitness of resistant strains through carbohydrate competition, offering a path towards microbiota‑based interventions that actively counter‑select antibiotic-resistant strains without disrupting susceptible community members.

We found that E. coli can be a key driver of selection for a high-fitness antibiotic resistant K. pneumoniae strain in complex communities. Higher-order interactions with other community members could enhance or decrease the selective advantage of the resistant mutant.

Mechanistically, glyR mutations upregulate the glycoporin GlyP, improving growth in glycerol-rich niches but carrying costs elsewhere. These mutations are under conditional positive selection in clinical isolates, showing how microbiota context can shape the evolution of resistance.

We introduce a high-throughput method to quantify resistance-associated fitness costs inside complex gut microbiomes. This lets us identify which microbiota are permissive or restrictive for antibiotic-resistant pathogens.
